With anime and manga series with the same name, I think the fandom can be put under both (sub)categories if the fandom tag people are using applies to both media and under one (sub)category if the writer specified their canon. Quite a few fandoms are already categorized in two places anyway.
As long as both Anime and Manga are subcategories of Animation and Graphic Works, and those names are visible from the main page, they'll be findable. *g*
